Rather than try to pick "the" villain, I've grouped my choices by decade. By no means is this list meant to be exhaustive.
1970s

My aim here was to focus on primary villains. For example, Ivan E. Roth made a fabulous bad guy in the forgotten '80s sci-fi flick Night of the Comet. Unfortunately, he was only onscreen for a little over three minutes, so he doesn't really count. And since I know somebody's going to bring it up, yes, Brian Cox was unquestionably a terrific Hannibal Lecter in Manhunter; however, his screentime was scarce, and other than placing a really nasty ad in The Tattler he was little more than a thorn in the hero's side.
But anyway, this list should provide a good starting point, so let's add to it. Other decades, other villains.

Arnold Schwarzenneger in Terminator. The second and third films make you forget that the first one was really a sci-fi horror movie rather than a sci-fi action movie. Having one of those things after me would be absolutely terrifying.
Jack Palance in Shane.
Amon Goeth (Ralph Fiennes) as the commandant in Schindler's List. You don't often silently cheer when a man gets hanged, but I did when I saw that. For those of you who oppose the death penalty, I give you Amon Goeth.
Gene Hackman in Unforgiven. If only I could forget there was ever a movie named The Quick and the Dead...
Tom Berenger in Platoon.
Whoever it was that played the alien in Predator. Come on, that was a cool villain.
Michael Meyers in the first Halloween. I consider that still to be the best of the 1980s style slasher films.

Nurse Ratched(Louise Fletcher) in One Flew Over the Cuckoo's Nest.
Paul Snider(Eric Roberts) in Star 80.
Angel Eyes(Lee Van Cleef) in The Good, The Bad, and The Ugly.
Tony Montana(Al Pacino) in Scarface.

I'll add the Joker (Jack Nicholson and the Penguin (Danny DeVito) in the tow Batman films by Tim Burton.
Oh, and Count Prospero in Roger Corman's Masque of the Red Death. He's a nobleman in the Middle Ages who is having a party while a plague is killing his countrymen, and at one point he offers the lives of all the guests to Death in exchange of his own live. |

The Kurgan (Clancy Brown)- Highlander. Greatest villain ever.
Clarence Boddiker (Kurtwood Smith) and Dick Jones (Ronny Cox) as - Robocop
Frddy Krueger (Robert Englund)- in the early Nightmare on Elm Street movies
Jack Torrence (Jack Nicholson)- The Shining
The T1000 (Robert Patrick) - Terminator 2
Warden Norton (Bob Gunton) - The Shawshank Redemption
Lex Luthor (Gene Hackman and Kevin Spacey) - in respective Superman movies.
General Zod (Terrence Stamp) - Superman II

I forgot a few (so many good ones have already been taken, so I had to dig deep):
Mrs. Iselin (Angela Lansbury) in The Manchurian Candidate - With a mother like that, who needs enemies?
The Jackal (Edward Fox) in The Day of the Jackal
The Operative (Chiwetel Ejiofor) in Serenity - he knows he's a monster doing horrible deeds, but is a true believer in why he's doing them
Woo-jin Lee (Ji-tae Yu) in Oldboy - Most obsessive/compulsive revenge scheme EVER.
And the greatest for last: Kalgan (John Phillip Law) in Space Mutiny - With Pat Riley's hair, the ventriliquist's thrown laugh, and his lobster boy/thug, Kalgan came oh so close to ruling the universe. Well, the dank basement of a not-so-futuristic spaceship, at least.

Those are all good choices, but I must disagree with two because they are more like "Designated Villains": Gene Hackman in Unforgiven. Sure he was a hard case and a bit sadistic, but he was up against some really bad people. Nurse Ratched(Louise Fletcher) in One Flew Over the Cuckoo's Nest. And she's a villainess, WHY? Nickleson was a child molestor in that movie, yet he was "the hero" because we were TOLD he was!
I'll add "The Marshall" from Pale Rider. (Name, please?) AND Capt. Nemo from Disney's great 20,000 Leagues Under The Sea. (They don't make them like that any more!)

This is kind of hard...a lot of good ones have been mentioned, and ones I think up tend to be monsters, which aren't necessarily villains. Just because "Bruce" ate men, women, children, and dogs doesn't mean he's evil...just hungry. You know?
Aquala, The Seventh Curse. Feeds people to Old Ancestor, throws nasty curses on those who oppose him, and sacrifices lots of kids just to make his Blood Imp/Little Ghost critter...and "hee hee hee"s while he's doing it. What a bastard! (Note--I don't know how objective this one is. I just love this damn movie so much. The next one, though, I'll stand by.)
Shang Tsung, Mortal Kombat. The look, the voice and inflection, the grandoise world-conquering schemes...not to mention the soul-eating...what more could you want? WAY more badass and interesting than the games ever made him out to be. And when you can make a soul-sucking, dead-enslaving centuries-old sorceror even MORE evil and badass, you're doing something right.
Kingu Ghidorah, various Godzilla movies. Every time he shows up, you know the monsters he's facing have a hell of a fight on their hands. He destroys worlds, shoots lightning out of his three heads, has the most unique cry of any monster, and is seemingly unstoppable. Plus he just looks cool.

If we're going to include foreign films, it's an absolute crime not to mention Raymond Lemorne (Bernard-Pierre Donnadieu) from the original The Vanishing. One of the scariest villains ever... because you believe he could live right down your street. *shudder*
Back home....
Let's throw in Francis Dolarhyde (Tom Noonan) from Manhunter and Magua (Wes Studi) from The Last of the Mohicans. |

I never saw The Third Man, but I have listened to all these episodes of The Lives of Harry Lime. Apparently, a radio show inspired by Welles' performance in the movie. He stars in all the episodes as an almost likeable con man and thief traveling exotic locales. |
